PCI-E 16x Slot Help

I have 4 GPUs working on my Motherboard, 1 on the main slot and 3 on the 1 x slots. The problem I have is getting a card to work on the remaining two full length 16x slots. I have am using a 16x to 1x, would this be problem, or is there something else I am missing.
