Help!, can't revover my ethers.

I have mined a few ethers, but since i have ran out of primary HDD space, i deleted the blockchain and preserved the wallet.
I have plugged another HDD (a mechanical one) only for this job, and symlinked the ether folders to this one.
Now it has been 5 weeks of permanent 100% HDD usage but just recovered 3 ethers.

Where are the rest? are lost?
What shall I do?
